Whilst changing the oil, and air filter and petrol fuel pump, I came across this fat pipe that has a plug in it to block it off, it goes the outside of the airbox. Any ideas?

Does it run to the "front" of the frame? Maybe 12-15" long? (dunno if it really is that long, but if my memory serves me right it is :p )
Or is it fairly short and pretty small, made of plastic?

IE what do you count as fat? :p

If it's the bigger and longer one, it's a blocked off direct air intake (also known as RAM air) but it's not a proper one, and it's not MEANT for use with the R125 engine, could be utilized with a larger bore though :)

If it's the plastic pipe, I don't know what it is, might just be something to allow for further connections on the air box :p

Yeah thats the one, goes to the front of frame, why would it be blocked off tho? Also there is a funny black box that is taped to the right hand side just above the spark plug is. Ill try and get some pics but laptop isnt working and it wont let me upload from my s4.

The pipe that Blackizzz refers to is a resonator, it damps out the intake noise at certain RPM to get through the drive-by noise test for type approval.

The one that goes to the exhaust allows fresh air to get drawn into the exhaust gasses on the overrun to cut down the emissions. Blocking it off or disconnecting it has zero effect on performance.

Al's cracked it right on the head with that one, it's likely just a resonator.
Think twice about removing it though, sometimes the frequencies they cancel out can be fairly unpleasant!

Brill, thanks guys, I would upload pics but the site won't let me at the moment.

Also the little black box looks like a sealed unit with lots of black electrical tape around, it doesn't look oem. Would be nice to find out what it is, as soon as pics are allowed I will upload.

I have a photobucket account, but the works websense don't allow access to it. Its ok, im sure the pics situation will get fixed soon enough.

That pipe goes nowhere, it is definitely a resonator/silencer pipe.
I tried to remove mine as an experiment but didn't have anything to plug up its original mounting hole with so left it attached.
Feel free to take it off (make sure you plug up the hole!) and see what happens. The sound will change and you may notice some performance differences (likely detrimental ones if there are) but it's hard to say which without taking it off and finding out.

I havent rode the bike yet lol but I will and then block the hole up to see.
Also want to send a pipe to the airbox from the front as I have already de restricted the airbox.

What do you mean by de-restricted?
There is no airbox restriction on this bike, as far as I have ever seen one.

Its the same as cars really, inside th airbox they have the pipes go right inside, you cut off the pipe as soon assit enters the box. It allows air to leave the box quicker. On my m3 we changed the external pipes to to allow more air ti enter theairbox, thus more air, slightly quicker and more induction noise.
